what if you pair SC UPC (Blue) connector to SC APC (Green) on your FTTH modem (ONT) ? can it reduce speed ?

Try TRAI MYSPEED app....
Did you try varying your MTU value...?
What do you mean pair...usually the patch cord is directly connected to the main fiber using heating method.
So, we usually have just one end of patch cord having upc connector.
Please clarify your setup.

I have a similar setup, i am using SC UPC connector on my genexis SC APC port. My plan is 599/- (60Mbps) and currently im getting symmetrical speeds around ~65Mbps, haven't tested on higher plan though. Yes BSNL has burst mode where speeds touch 200Mbps for me initially on both downloading and uploading, so I don't think these connectors are an issue atleast for me.
 
Either its an ont and olt compatibility issue (which is rare as lco must have given the same brand ont) or its some olt configuration issue.
 
If anubhav's case is right its issue at my isp. I will call them again today. Lets see what they have to say today.

Can you share the rx and tx powers ?

these are similar to my powers, tx 2.2 and rx -16
so its ISP issue, i have msged them, lets see what happens

Wondering if these optical connectors really transposable? In one the media is 8° angled one is straight. So the things about insertion loss and optical return loss are folly and just exists in papers?! Defining of these standards and existence of organizations like IEC must be useless then. Or if the manufacturers of these ONT/ONUs have some secretive consensus about color coding of these connectors with the LCO who switches them as they please.
