nah.. system partition remains the same. after all the update is also from the manufacturers.. which is kind of from the factory

How come custom ROMs do not overtake the factory install on the device?

As far as I know, an OTA update patches the /system partition.
And also the kernel, radio/baseband, bootloader etc if it's included in the update.
